Sunscale allows you to book online from its list of hotels, admittedly not very long.

Packback - Lisbon
A small but nicely varied list of accommodations, with the possibility of on-line booking.

Virtual Portugal - Lisbon Accommodation
As good an accommodation search tool as you will find, but no booking.
